Most the water pump covers look like that Matt. Pretty sure that's how they are machined during manufacturing.
Your impeller however looks like its made some contact. Is it as rough as it looks or does the picture make it look worse?
I'd clean them up a tad and check the clearances again with some grease/paint/marker and then see how it all looks.
