Default Powdercoating

Is there any reason why fork tubes should not be powdercoated? The process requires heating to 400 degrees Fahrenheit.

I can't see how 400F will have any effect if you've broken them down into bare parts without any seals or wipers installed. I'd be more concerned about the powdercoat thickness and the fit in the crowns. The powdercoat may apply thicker at the very ends of the tube making scratch-free installation difficult. Have a good talk with your supplier.

Yes the thickness can be an issue. You may want to look into anodizing.
