to the best of my knowledge, coil and rectifier are failure free. i've only heard of stator and cdi failures. i've had 1 stator go bad. no cdi failures.

Let me see if I understand your problem: Bike wouldn't start so you removed the silencer - still didn't start - replaced silencer now it starts fine. I would look for a ground wire near the silencer that is loose or broken and only making part time contact.
