Default 2011 Engine / Frame alignment question

After 50 hours of riding I pulled my swingarm and linkage to check / grease the bearings. On reassembly, with all other engine mount bolts still tight, the rear engine "hole" doesn't line up well with the frame/swingarm/linkage (the engine sits about 1/16" low). Is this correct, ie is the frame / engine supposed to be connected with "tension", or should I relieve other frame bolt holes to remove it? Thanks for any advise.

The swingarm bolt should be the main reference. Loosen eveything else and wiggle the motor until the swingarm bolt lines up.
