Default Frame Straightening?

I am in the middle of a chasis overhaul. I have noticed that the frame rail on the clutch side is bent. Bewteen the swingarm pivot and the lower motor mount the frame rail is bent up and touches the case. The outer smaller rail is also bent up to within 3/8" from the clutch cover. Would it be worth it to pull the engine and try to straigent things out or should I source a new used frame. I am about a grand into the chasis rehab so I am kinda commited to keeping the bike. One more question, Are the 125-300 frames 05+ all the same?
